As the Blacks are returning from their vacation in Virginia, Frank and Jordan go out to the parking lot while Catherine waits for their bags to arrive. As she waits, a man takes her photo and then abducts her, drugging her to keep her from fighting back. When he gets away, Frank learns that not only is this the man who has been harassing him with pictures of his family, but the Millennium group has known his identity long before this. As the kidnapper taunts Catherine with his rantings about how well he knows what's in Frank's mind, Frank must try to prevent his fear and range from clouding his abilities if he ever hopes to see his wife alive again. An retired couple traveling in a Winnebago stop for the night in the village of Bucksnort, Montana. Soon after pulling over, however, they are attacked and killed by a pack of wild dogs. The Millenium Group sends Frank to investigate, despite his protests that it's just an animal attack. When he arrives, however, the townsfolk behave strangely, particularly their insistence that Frank needs to be in before sundown. At the other extreme is a hyperactive California transplant who complains about a crazy old man living on the outskirts of his property. When Frank gets caught outside after sunset, the dogs make their return, attacking anyone they see except for an old man who appears to control them in some way. A taxi picks up a middle-aged man standing out in the rain. Once in the cab, the man begins ranting semi-coherently and coughing up blood, so the driver takes him to an emergency room. Soon after checking in, two men claiming to be from the CDC say that the patient is infected with a highly dangerous pathogen and must be taken away, but the man has already escaped with the taxi driver. Frank and Lt. Gebelhouse are asked by the CDC to assist in tracking then pair down before they can infect anyone else. In the course of catching the two, Frank comes in contact with Patient Zero's blood, exposing him to whatever disease the man is infected with. Frank, under stress at home now that he and Catherine have separated, is sent to Arkansas to investigate allegations of child abuse at a day care center. Although he questions why the Group would be interested in such a case, he is told that he needs to confront pure evil. Soon after he arrives, he confronts Lara Means, a psychiatrist investigating the case from the opposite angle, only to discover that they were both sent by Millennium. When a young boy turns up dead during nap time, the owner of the day care center is arrested and questioned. Although Frank has his suspicions about who the real killer is, he soon finds himself behind bars after a young girl accuses him of hitting her during an interview. A Native American doomsday cult targets Frank after he joins forces with a female archaeologist to investigate the ritualistic murder of a Native American man whose body was found at an archaeological site in New York City.

On Halloween night, when demons come calling, Frank is haunted by the ghosts of memories past including that of a soldier he met as a child. He offers Frank a way to pull out of his downward spiral - by making a deal with the Devil.

Obsessed Watts asks Frank to travel with him to Germany where a legendary holy relic tied to the very origin of the thousand-year-old Millennium Group may have been found. But, mysterious traitors within the Group stand in their way.

In this funny satire with a grim twist, quirky novelist Jose Chung, first seen in The X-Files: Jose Chung's 'From Outer Space' (1996), authors a short story critical of a millennial self-help movement similar to Scientology and becomes the target of one of its followers.

As Christmas approaches, Frank is contacted by his estranged father, which brings back a childhood memory. However, Jordan is contacted by the spirit of her dead grandmother who also had Frank's gift, so Frank turns to Lara for advice.

Frank seriously jeopardizes his relationship with the Millennium Group when he refuses to swear absolute loyalty to them and goes against their wishes to find a young man who disappeared on his pilgrimage to the Alaskan wilderness.

The discovery of the remains of the crucifixion cross threatens to divide the Millennium Group between The Roosters who believe that the world will end in 2000 and The Owls who believe that it will end in 2060.

As the schism between the two Millennium Group factions deepens, Frank, with the help of Lara Means and the hermit, discovers the existence of a secret third player in this power struggle, who targets them.

Frank senses that his demonic archnemesis who killed Bletch is responsible for the disappearance of a teenage boy, but that's just the first step in a much larger game of pure evil in which the goal is to rob the world of its future.

Lara is driven insane by visions of doom. Frank realizes the true sinister nature of the Millennium Group and asks untrustworthy Peter to help him find Lara and save his family from the apocalyptic plague that's spreading across the land.
