Meanwhile Ari puts a round into Abby's lab, and the NCIS gets a new director, Jenny Shepard, who shares a history with Gibbs. Then Ziva David, a Mossad officer, arrives to persuade Gibbs not to kill Ari, who, she says, is also a Mossad officer. Ziva and Jen also share a history. Ari and Gibbs meet at Gibbs's boat in his basement, and Ziva not only joins them but also lends a helping hand. Ziva finally discovers the truth about Ari, and she describes certain relationships to Gibbs. Ziva returns to Israel, and the gang attends Kate's funeral in Indiana. Gibbs refuses a request from the governor of Virginia to interview a condemned serial killer, Kyle Boone, due to die three days hence; the SecNav directs Gibbs to comply, so he does. Gibbs solved the case, 10 years before, after Boone killed a Navy petty officer. Boone says that he'll reveal the locations of the bodies of his victims, 22 of them, but only if Gibbs interviews him again. Boone first jerks Gibbs's chain, then he begins to cooperate a little bit. Gibbs and the gang find a major piece of evidence at the Boone Farm, so Gibbs goes back to Boone, then arranges for a move of Boone to the NCIS headquarters. Predictably, Abby produces. Tony, McGee, and Paula Cassidy (an agent on TAD) make a discovery, which becomes truly amazing. Paula encounters a major problem, but she overcomes it, and the team figure out the rest. A 140-year-old iron casket shows up at a construction site near a Civil War battlefield in northern Virginia; it undergoes an inspection at the Smithsonian Institution, in Washington, DC, where a forensic anthropologist contacts the NCIS after she sees a cellphone inside the casket. The body is that of a staff sergeant in the Marine Corps, who served as an instructor at Quantico, reported on a UA about a year before. Ducky finds the horrible cause of death. Abby and McGee find a message, then he and Ziva find and lose a clue. The team figure it out and wrap it up, then Gibbs and Ziva make peace their own way, and she gets a different desk. McGee learns that he is a victim of credit-card fraud. A storekeeper second-class, stationed in Norfolk, dies in a car wreck in a wooded area near Norfolk while his wife listens on a telephone to a gunshot and the resulting collision. Gibbs and company investigate; first they suspect the victim to be an impostor, then Abby finds that the victim is the real sailor, whereas the supposed real one is an impostor. The real sailor felt a need to avoid his new workplace, so the two men swapped places, but the impostor had a civilian job with unusual duties. The victim's past caught up with him. The wife of a deployed enlisted Marine disappears, then a second such wife also disappears; the NCIS investigates. McGee recalls having seen the bedroom of the first wife in a video clip; now he says that he saw the murder of the woman on camera, although at the time he thought that the clip was a faked one. Abby analyzes the clip, and McGee figures out the source. The two wives had gone into a porn business together online, but the cash inflow is elusive. Abby figures out what type of knife appeared in the clip, and McGee finds the money. The webmaster also disappears, but Tony and Ziva find him. The gang put the pieces together. A precocious six-year-old boy, Zach, sees who kidnaps his father, a Navy lieutenant commander and a PhD who works with a highly classified online-encryption system; the boy promptly calls the NCIS, so Gibbs and the team respond. Tony and McGee learn about new computer problems at the workplace where the father works as a liaison officer. Then Zach calls Gibbs, and the same bad guys try to kidnap Zach too, but Gibbs intervenes; later the gang finds the body of one of the kidnappers. Ziva and others make persuasive arguments to Gibbs, but he does not buy. Persistence prevails; Ziva extracts useful information, so the gang find the father and nail more bad guys. Gibbs and McGee find that two bad guys are good guys, then Gibbs and Fornell again discuss a problem in their usual conference room. It appears that someone, a highly qualified professional, has framed Tony. Abby expresses much personal concern. The team check out the many people who have gripes against Tony for having caught them, arrested them, or put them away. Gibbs and others run a protective detail for the Chief of Naval Operations at a speaking engagement at a hotel in Washington, DC; during that, in an adjoining alley, McGee shoots to death a man who later becomes known as an undercover detective of the Metro PD. Two Metro cops strongly agitate the director of the NCIS. Abby takes part in her first autopsy, then she handcuffs McGee to a chair. McGee finds a good lead, and he goes to the Metro PD for questioning. Tony and Ziva seek again, and they find; Gibbs and McGee also seek again, and they too find. Three supermodels take part in a reality TV show aboard the Marine Corps Base, Quantico, Virginia; one of them, Taylor, disappears from their barracks, then her body shows up on a fence nearby; Gibbs and company investigate. Ducky and Abby say that Taylor died of an overdose of PCP. Her old boyfriend shows up dead at a motel near Quantico, apparently by suicide; however, Ducky says that he did not kill himself. While Ziva questions a Marine, he becomes delusional and violent; that incident leads the team closer to the one person responsible for the two deaths. While investigating at a deepwater port at Hampton Roads in Virginia, Tony and Ziva encounter unexpected criminal activity, and they become involved in a gunfight and trapped inside an ocean-shipping container; there they discover crates said to contain explosives but found to contain counterfeit US currency. Gibbs and McGee go to the port and look for them; they find evidence of their recent presence, including the body of one bad guy. Ducky joins the search, and Abby gives much help. She's one of the few people who know the route of a cross-country movement of nuclear-fuel rods. Abby deduces that the victim called from inside the trunk of a moving car. The victim is involved also as a volunteer with a charitable social-service group seeking to work against perverted pedophiles who target teenagers for indecent and immoral purposes; her activities with that group raise some concerns and questions. Near the Marine Corps Base, Quantico, Virginia, a Korean wife of a Marine sergeant finds the bodies of two other such Korean wives shot to death; Gibbs and company investigate. Gibbs comments on the evidence of an unhappy marriage, and Ducky says that the murders appear to be executions. The husband of one victim is in Iraq; the gang find the other husband with a sidearm at the E Club at the base. While the team continues, the surviving Korean wife disappears from her bedroom, apparently by kidnapping; however, they find the missing wife, then not only identify the shooter but also learn about the background of the shooter and the changes of heart of that person. While apprehending and arresting three Navy enlisted men running an automotive chop shop (using tools stolen from a Navy motor pool), Gibbs, Tony, and Ziva unexpectedly find the severed head of an adult man on ice inside a cooler in the trunk of one of the stolen cars. Abby learns that the head is that of a Navy captain who died four months before in the Naval Medical Center, Bethesda, Maryland; she also finds a problem with the created remains said to be those of the deceased. McGee determines the owner of the stolen car, then Tony, McGee, and Ziva discover major evidence. The furnace operator disappears, but the gang find him, and they figure out the whole thing. At a civilian hospital an ambulance ignites and explodes just after picking up the body said to be that of a Marine lance corporal who died due to a car wreck; Gibbs and company investigate. Gibbs and Abby say that the fire was not an accident, and Ducky says that the body is not that of the Marine. The team learn about a fight. Abby raises a theory. The victim's father tells Gibbs about several matters. Ducky and Abby continue to work, and Gibbs, on his own initiative, lends a hand by delivering an evidence bag from Ducky to Abby, who concludes that the body is that of the victim. In the Shenandoah National Park, while a ranger conducts a tour for a group of teenage kids, a boy finds a pair of military dogtags in a pile of bear scat; Gibbs and company investigate. The ranger finds what's left of the body of a Navy petty officer second-class, and the gang find evidence of a woman companion. Search parties seek the bear and the woman. Ducky says that the sailor died of a knife wound before the bear started eating the body. McGee finds a pattern in other deaths in previous years in the same park, and Abby produces the identity of the missing woman. At the high school at Quantico, Virginia, a 15-year-old boy (a son of a Marine major) seizes control of a classroom and six schoolmates, threatening to detonate a bomb strapped to his chest. Gibbs and company respond, as do other agencies; Gibbs takes charge. Gibbs walks into the classroom and confronts Kody, the disturbed boy. Tony also speaks with Kody, who demands to see his mother before sunset; however, she reportedly died a year before. McGee gets an eye inside the classroom. Gibbs sees that someone controls Kody; Ziva says that the controller also controls the bomb. Abby and McGee pull some tricks, then Gibbs, Tony, Ziva, and others greet and meet the bad guys. Fingerprints implicate a member of the staff of an embassy in Washington, but the suspect has diplomatic immunity; McGee learns that the suspect is about to leave the USA. Ducky says that the stuff consists of fibrous connective tissues from three different bodies, skillfully extracted by a trained medical practitioner. Gibbs and Ducky agree that the crime scene was a setup. An imbalanced former boyfriend stalks Abby, so she goes home with McGee for a night. Then the director disappears after a lunch meeting; Gibbs learns that the brother of the dead suspect kidnapped the director; Tony finds her driver, dead, in the car. One of the bad guys turns against the other, then the big brother calls Gibbs and demands his brother and his heroin. The two brothers meet an aircraft, as do Gibbs and his gang. Aboard a Turkish-flag cargo ship in a port at Hampton Roads in Virginia, an explosion occurs, killing one person and leaving Gibbs comatose with burns, abrasions, and a concussion; EMTs take him to the emergency room at the Naval Hospital in Portsmouth; Jen and Abby follow to the hospital; the rest of the team investigate. A Navy medical officer recognizes Gibbs from Kuwait in 1991, when he treated him after an injury. Abby and Ziva express a difference to each other; Tony starts to sound like Gibbs, and others notice. A neurologist says that Gibbs's organic injuries (his lack of brain damage) are inconsistent with an erasure of 15 years of memory even with a memory of his trauma; the physician suggests that the cause is not a physical one but rather an emotional repression of memory. Gibbs starts to remember a few things; Jen helps, then an old buddy does, then Ziva. Gibbs regains his memory, and he recalls the details of the operation on which he sustained his recent injuries.
