Once again the self-destruct button has been activated and people all over the city seem to be falling at the hands of the Wraith, colonel Everett, Teyla and now also Ford, who falls into the water. Sheppard is the only hope, he's on a suicide mission to nuke one of the two remaining hive ships. Just about to launch the bomb, he gets a message that he needs to decloak. The Daedalus has arrived and the ship is equipped with powerful equipment from the Asgard, including beaming technology. Its commander, Colonel Steven Caldwell, beams Sheppard aboard before the nuke goes off. By beaming a nuke into the last remaining hive ship, Atlantis seems saved. Then Zelenka detects 12 more hive ships on their way. Meanwhile Ford has been found. He should be dead, but Beckett finds out he received an overdose of Wraith enzyme. Botanist Dr. Parrish finds a dead Wraith on a planet with a dangerous amount of UV radiation. Beckett does an autopsy and notices the enzyme sac has been removed, making it likely that Ford killed him. Sheppard and Teyla and McKay and major Lorne start a search party. Both groups report they are following someone, shortly after Sheppard and Teyla are stunned. They awake in a cavern with a stranger. Meanwhile Ford stuns Lorne. He's trying to convince McKay he's perfectly normal and that his Wraith enzyme overdose was the best that ever happened to him. He thinks it's the way to defeat them. An away team is investigating a planet, when suddenly a Wraith dart arrives. Major Sheppard and his team are able to shoot it down, but not before McKay and a soldier, Laura Cadman are scooped up. As there is not enough power in the Wraith dart to re-materialize them both, only McKay is taken out. He passes out immediately and awakens on Atlantis. There is something wrong however. Cadman has appeared in his mind. She is able to see and hear what he does and speak to him, driving him mad. After a meeting with psychologist Heightmeyer, Cadman realizes she also can take over McKay's body. The puddle jumper arrives on a planet that neither Teyla nor Ronon have visited before. They land near an abandoned campfire, only to find themselves under attack by the indigenous people. They are rescued by a flying vehicle that escorts them to a city of the advanced Olesians. Their magistrate tells the stargate is on a prison island, where only the most violent criminals are sent. According to him this has kept the Wraith away from the city for centuries. He tells McKay their scientists have recently found a mineral that is fissionable, but does not produce any radioactivity. McKay is very interested and the magistrate seems willing to trade. While the jumper returns to get Dr. Weir for the negotiations, the prisoners open fire. They manage to shoot it down. The away team visits Doranda, inhabited according to the Ancient database. McKay doesn't detect any life signs however. In orbit they find a large destroyed Wraith fleet, on the surface everything is turned into dust. Only one building is left standing and McKay recognizes it as Ancient. It looks like an improved ground based version of the weapons satellite. McKay and Zelenka find out the ancients were experimenting with high-energy physics to find the ultimate power source, harnessing vacuum energy from our own space-time. McKay is one hundred percent convinced he can finish their project. Meanwhile Teyla travels to the planet Belkan to obtain a disease-resistant strain of flaxseed. The team arrives in a village where all the people are hiding in a bar. Village elder Goran tells it is not safe to be outside as once about every three months the Daimos sucks the life out of a few people. Ten years ago a ship from the sky crashed and the villagers killed all but one of the monsters inside. Sheppard promises to take care of this Wraith and Ronon is able to track it to a cave. Inside they find a Wraith girl, who runs into the arms of a man, Zaddik. He tells he rescued Ellia ten years ago and has been caring for her ever since. Zaddik has developed a serum that allows her to survive without feeding. Dr. Beckett wants to know all about this serum. After Sheppard has been bitten by Wraith Ellia in the arm, he is rushed to the infirmary. Dr. Beckett wipes away the blood and finds no wound. He is flabbergasted and releases him. Sheppard feels fine, maybe a bit too fine. Suddenly he's better in running than Ronon and for the first time he beats Teyla with the sticks. Beckett finds out he is infected with the Wraith retrovirus. Like Ellia he will become an Iratus bug. The only treatment the medical team can think of is to inject him with Iratus bug stem cells. Beckett takes a team to a cave crowding with the creatures to obtain the cells from their eggs. With Sheppard not on duty anymore, colonel Caldwell assumes command. McKay finds a system that tracked the location of all Ancient ships. The monitor indicates there's still one left, the warship Aurora. The Daedalus is sent to investigate, and shoots down a Wraith scout ship nearby. The Aurora looks heavily damaged and there's no life support. The entire crew has been in stasis pods for 10.000 years, too long to revive them. McKay discovers they are all connected in a virtual reality network. Sheppard joins them and finds out the ship is carrying an important communique that mentions a weakness in Wraith technology. He tries to retrieve it from their captain, but access to him is constantly denied by a woman. Teyla got a tip about a ZPM and she and Sheppard, McKay and Ronon are about to meet her contact in a forest. Suddenly the team gets stunned and is gated to another planet by a group of men. When they awake they meet Ford. He's been busy and has set up his own army of men enhanced by the Wraith enzyme. They even have living Wraith in the compound to harvest the enzyme. Ford still wants to convince Sheppard the enzyme is the solution in beating the Wraith. He forces McKay, Ronon and Teyla to take the enzyme so Sheppard can notice the effects. Then Sheppard, Ronon and Teyla are taken on a mission to raid a Genii warehouse. One of the team members, Kanayo, tells they are gathering supplies for a plan of Ford. The team is captured by the Wraith after Ford's plan failed miserably. Now Sheppard is being questioned by the hive queen. Suddenly she aborts the interrogation and he is brought back to the cell. Teyla senses the queen was agitated and angry because of the arrival of another hive ship. They try to find a way to get out of their cell. Meanwhile McKay, back at Ford's base of operations, is getting really restless. He's convinced there's something wrong with the team. McKay asks the control crystals of the stargate to call in the help of Atlantis, but his two guards are not willing to cooperate. He is forced to take drastic measures. The team is investigating an energy spike that they picked up in space with the jumper. On the surface they discover an entrance to the inside of a ridge. McKay detects a field is protecting it. Sheppard throws in a stone that disappears. McKay puts a camera on a stick and after viewing the footage concludes it look safe behind the field. Sheppard volunteers to step in, but can't step out anymore. He's pulled in. McKay takes a look at the camera again, he notices the memory is full. Almost two hours of footage was recorded and the battery is dead. Time is going very fast inside the field. He must think of a solution quickly. McKay discovers two Wraith cruisers in the vicinity of Atlantis, but it seems they are not heading to the city. In fact he thinks they are firing on each other. Soon Atlantis faces a bigger problem. Meanwhile on Earth, Stargate finds out the Goa'uld have infiltrated in the highest ranks of The Trust, a terrorist organization. They have a planted a bomb in Atlantis, set to go off the next time a gate is established between Earth and the Pegasus galaxy. As the Atlanteans are preparing a status update to be sent on short notice, time is of the essence. McKay is testing a puddle jumper that Zelenka repaired. Together with pilot Griffin he heads to the mainland of Atlantis when suddenly it malfunctions and crashes into the ocean. They awake an hour later to see them sink further and further into the ocean at an alarming rate. They are already 1200 feet beneath the surface and every minute the jumper goes down 20 feet. The team is exploring a planet with an agrarian society. McKay wants to leave as soon as possible. They have no interesting technology and barely enough food for themselves. Eldred, a village elder, has at first no time to speak with them. He was busy harvesting and preparing tribute for a Tower that offers the people protection from the Wraith. He is willing to show them it. It looks just the same as the central spire of Atlantis. Eldred tells the Tower uses bright lights to shoot down the Wraith, which the team recognizes immediately as the drones from the ancients. Although Eldred has never seen it used on the Wraith, he mentions a 'Lord Protector' once in a while shows his power to the villagers by firing one of the balls. The team stumbles upon two objects floating in space. They look like two life pods. Inside are a man and a woman in stasis. Dr. Beckett quickly concludes the bodies are too old to be revived. When Weir approaches one of the pod an energy burst hits her and she faints. After regaining consciousness, she is not herself anymore. Her mind is taken over by the woman in the pod, Phoebus. She tells she's from a race of explorers that were attacked by the Wraith. When she lets Weir take over for a second, she tells the imprinting of Phoebus will only last for a few hours. Weir agrees with a special favor of Sheppard for her. Phoebus suspects her husband is in the other life pod and she would like to say goodbye. Atlantis is shocked by the sudden death of Major Lorne and his team. They are found burned in a village where they escorted Dr. Lindsay, who in turn was educating the villagers on more effective agriculture and fishery. There seems to be no reason why they were killed. Teyla and Ronon start investigating. On Atlantis the stargate activates unscheduled. They receive a message from Ladon Radim, a Genii who was part of Kolya's strike force that took over Atlantis. Ladon tells he has defected and is planning a revolt. He wants machine guns, grenades and C4 to make it work. In return he has a ZPM. According to Ladon the Genii have finished their nuclear weapons and will be using them as an offensive weapon and Cowen has become obsessed by uniting the galaxy under a single ruler. Michael Kenmore, a new lieutenant, awakes in the infirmary and doesn't remember a thing. Only the words Wraith and Atlantis have some meaning to him. He is told he was part of Sheppard's team and was captured by the Wraith, who did something to him. There is something weird about Kenmore however. The crew seems overly concerned about his well-being and he is monitored at all times. It seems like he's the most important thing Atlantis has to deal with at the moment. The crew's talks to him don't look spontaneous and Ronon seems to absolute despise him. At night Kenmore has terrible dreams about the Wraith and from the reactions of the crew soon gets the feeling there's something different about him. He tries to find out what it is. Atlantis has responded to a distress call of the planet Taranis. They are living in a compound that was created by the Ancients. Chancellor Lycus decided one year ago to put the shield up since the news of Wraith attacks broke out, but now the shield generator is giving trouble. While McKay tries to repair it with the help of Taranian engineer Norina, several earthquakes shake the city. He finds out there's something really wrong. Meanwhile Lycus is giving Sheppard, Teyla and Ronon a tour of the facility. He shows them a hangar, inside is an Ancient warship. Atlantis is anxiously awaiting the arrival of the lone hive ship heading for the city. The Athosians have been relocated to the cloaked city and the Daedalus and the Orion are ready to assist if necessary. Weir hopes the ship is just checking and the cloak's still sufficient, but there seems to be no hiding. The Wraith transmit an audio signal. It's a message from Michael and he tells they mean no harm. In fact they are here to negotiate a treaty. Since the awakening of all Wraith there's a famine and civil war has broken out. Michael wants Atlantis to work with them in weaponizing the retrovirus, which they will use to attack other Wraith factions to use them as a food source.
