The Cylons have now been in control of New Caprica for over four months. Gaius Baltar is under their collective thumbs and essentially follows their orders. There is a resistance who set off bombs and do their best to disrupt Cylon activity. Col. Tigh is in prison and despite extensive torture, including the loss of an eye, has told them nothing. His wife Ellen will do anything to secure his release and is soon in a sexual relationship with one of the Cylons, John Cavil. There are mixed feelings among the survivors. Some feel the random acts of violence against their captors serves no useful purpose while others feel it is their duty to resist. Kara Thrace, Starbuck, is being kept prisoner in an apartment of sorts by Leoben Conoy. She too resists but every time she kills him, he is simply re-generated and reappears insisting he will continue to do so until he tells her she loves him. As a result of the most recent suicide bombings, some of the Cylons are now arguing that they need to retaliate. Laura Roslin, among others, is in custody and Gaius Baltar tries to get her to cooperate. Tigh however absolutely refuses to stop the suicide bombings. Nighttime raids also leads to Cally's arrest but they leave her baby alone. Sharon Valerii sees what she can do about it. John Cavil meanwhile tells Ellen Tigh she is to provide the date and location of the next meeting of the resistance commanders. Leoben Conoy is still holding Starbuck prisoner but introduces her to her daughter, Kacey, produced from eggs they harvested from her when she was on the Farm. On Galactica, Admiral Adama begins to plan for a massive rescue of everyone on New Caprica. He realizes they will have to obtain the launch keys for all of the ships on the planet's surface. The secret source in the administration has provided Tyrol with a list of all humans scheduled for extermination. Tyrol's wife Cally is on the list and he sets off to rescue her. Sharon Agathon has made it safely to the planet but they are ambushed by Cylons lying in wait. They realize they were betrayed and Anders finds damning evidence that points to the identity of the traitor. D'Anna Biers has been having strange dreams of late and an oracle tells her that the child Hera is alive and she will hold her in her arms. Roslin meanwhile assigns a squad of men to protect the child at all costs. The Admiral sends the Pegasus away with the few remaining civilian ships to continue the search for Earth. The attack to rescue everyone on New Caprica begins. The Galactica encounters four rather than the expected two Cylon Basestars. The end appears in sight but they get help from a welcome but unexpected source. On the planet below, Tyrol and Anders lead the attack to free everyone from the prison. Anders finds Starbuck but she won't leave without Kacey. Her successful return to the Galactica results in mixed emotions. Now safely back in the fleet, those who managed to escape from New Caprica are seeking revenge against those they believe collaborated with the Cylons. Six of them, including Chief Tyrol and Col. Tigh, have formed the Circle and are acting as judge, jury and executioner. Those found guilty are blown out of an airlock. Lee Adama has noted that in the three days since everyone was reunited, 13 people have simply disappeared without a trace. The morale aboard the Galactica is not good with perceived collaborators being shunned by the others. Among those in that situation is Felix Gaeta who, as Gaius Baltar's Chief of Staff, is high on the Circle's list. Baltar learns from Caprica Six of their ability to project themselves and imagine different surroundings which leads him to wonder if he too is a Cylon. He has told the Cylons what he knows about the location of Earth and they dispatch a Basestar to investigate. In the end, the survey ship is infected with a virus killing everyone aboard. Aboard the Galactica, Lt. Gaeta has been reviewing Baltar's work in deciphering the map they recovered on Kobol. He too thinks he know what it all means. Of greater concern however is the wedge between those who stayed with the fleet and those who were on the ground fighting the Cylons. Admiral Adama has to come to terms with a command decision he made three years ago. At that time, he was in command of a highly secret operation, black ops, to infiltrate as near as possible Cylon space to determine if they are arming for war. He sent out a scout ship under the command of Lt. Danny Bulldog Novacek, a close friend. Adama was forced however to make a decision that he regrets to this day. Novacek however has survived and after three years of imprisonment by the Cylons, has managed to escape in one of their fighters. He's welcomed back with open arms but Adama now questions if he can continue as the senior military officer and submits his resignation to President Roslin. The Galactica is having a boxing tournament of sorts. As Admiral Adama explains it to President Roslin, the purpose is to let the crew step into the ring and release their frustrations against an opponent of their choice, regardless of rank. As the crew watch or participate the fight, they recall past incidents between them. Adama calls out Chief Tyrol, who he let go live on New Caprica when he really needed him on the ship. He has a message for the crew on duty and obligations. Starbuck and Apollo have a long history together and have never fully comes to terms with their feelings for one another. During the initial establishment of the colony on New Caprica they made love after a drunken wild party and Apollo was ready for them to make a life together. The fleet is again in dire straits this time caused by a severe food shortage following contamination. Athena locates a planet with an abundant food supply but in order to get there, the fleet will have to pass through a treacherous part of space where high levels of radiation make navigation extremely dangerous and where the pilots could easily succumb to radiation poisoning. 'Kat' goes the extra mile to ensure all of the ships make it through, but at a very high price. On the Cylon Basestar, Gaius Baltar becomes suspicious of D'Anna Biers and learns that she has been killing herself and then regenerating on an almost daily basis. The Galactica has been harvesting food on the algae planet for some weeks now when Chief Tyrol comes across a cave that indicates it may be the Temple of Five containing a marker, the Eye of Jupiter, left behind by the 13th tribe meant to point the way to Earth. Just as Adama and Roslin are getting an update on the find, four Basestars appear but do not attack. Rather, the Cylons have a proposition for them: give the the Eye of Jupiter and all hostilities will cease. Adama and Roslin agree that under no circumstances will they surrender the find. To complicate matters further, Lt. Gaeta determines that the nearby sun is about to go supernova. Meanwhile, Boomer tells Athena that her baby, Hera, is alive but not well. Unable to scare him into revealing his role in the Cylon invasion of the the Twelve Colonies or what he may have told them about Earth, the President authorizes the use of special drugs to get the information out of him. In the ensuing hallucinations, Baltar imagines himself in a body of water and he realizes he is not one of the Five . It's been 49 days since their last encounter with the Cylons and the Galactica crew take the opportunity to make necessary repairs to the ship. Chief Tyrol, his wife Cally and Seelix set off to repair an airlock that hasn't been used for over a year. When a leak automatically closes the doors, Cally and Tyrol find themselves trapped. With their air supply dwindling, Admiral Adama instructs his command team to find a way to rescue the members of his crew. It's also a time of reflection for the Admiral as it's his wedding anniversary. He and his wife Carolann were divorced and he did not see her for many years. He reflects on the problems in his marriage and has a conversation of sorts with her. A good deal of ill-feeling has developed among the survivors of the Twelve Colonies. Seelix aces the exam and interview to become a Viper pilot but is rejected because her work on the flight deck is too important. Others find themselves in the same situation, not being able to advance or improve their life and there is a growing sense that there are the privileged and the rest with no chance of change. This is certainly the case on the fuel refining ship where ill-feeling has turned into work stoppages and sabotaging fuel. The Admiral puts Chief Tyrol in charge of getting the refinery ship up and running again but the conditions he finds on board lead him to side with the workers. Starbuck has been having vivid dreams, centered on the circular symbol she has been drawing since childhood and which is eerily similar to the symbol they found when looking for the Eye of Jupiter. Leoben Conroy and his comment to her that she has a destiny also figure prominently in her dreams. Tyrol suggests that she visit an oracle who repeats, word for word, what Leoben had told her. She recalls the difficult relationship she had with her domineering and abusive mother. She also begins to doubt her own mental state when she begins seeing things that are not there. Everyone is having to come to terms with the death of Starbuck. The Admiral reviews her file in tears and Sam Anders gets drunk but Apollo can't quite bring himself to place her photo on the wall of dead crewmen, as he had promised. Preparations are being finalized for Gaius Baltar's trial and Admiral Adama is one of 5 people selected at random to serve on the tribunal. As Tom Zarek had predicted however there is violence with Baltar's attorney is killed. His new attorney is Romo Lampkin and it's only by chance that Chief Tyrol uncovers a bomb meant to kill the lawyer. The Admiral puts his son Lee in charge of Lampkin's security but the two don't exactly see eye to eye on what that means. President Roslin has a dream where she is chasing Hera in the former opera house on Kobol. Athena and Caprica Six are there with her. Col. Tigh and Sam Anders hear a tune while sitting in Joe's bar but they seem the only ones who can hear it. Later, Presidential assistant Tory Foster hears the same tune. Gaius Baltar's trial is about to begin and he has to deal with a cult following who he considers to be a bunch of crazies. At his trial, the prosecutor points out that 5,197 people died or disappeared on New Caprica. Col. Tigh doesn't exactly help the prosecution when he appears drunk on the stand and eventually admits that he would do and say anything to see Baltar found guilty.
