The Jeffersonian team is traumatized by Sweets's fatal shooting, but determined to do the late Lance justice by catching the killer. Booth takes charge with nerdy fellow FBI agent James Aubrey. They find his killer, a military vet, on a nearby roof, apparently fatally shot himself, but actually sneakily knife-stabbed to death, expertly. Blackmail in high DC circles keeps blocking their legal moves, almost driving Booth to illegal vengeance, but Hodgins thinks of a zoological model to chart the chain of blackmail since Hoover. With the help of squintern Rodolfo Fuentes, the Jeffersonian team investigates the murder of a controversial conservative radio host whose remains were found in a storm drain. When the team discovers some of his extracurricular activities, they come across shocking evidence that narrows down the suspects. Meanwhile, Special Agent James Aubrey is desperate to gain the trust of Booth, and Brennan is worried about Booth's psychological well-being after recent events.

The Jeffersonian team, with the help Special Agent James Aubrey, investigate the murder of a video game designer whose remains were found washed up in a river. When the team uncovers more about the fortune the victim had acquired throughout his career, everyone who was close to him becomes a suspect. However, the investigation takes a turn when they discover that the victim was playing his own games on people. Meanwhile, squintern Jessica Warren enlightens the team about the educational cooperative with which she has been involved and Brennan and Booth discuss Christine's future.

Wendell Bray is back, in full remission. The team has jurisdiction when a participant at a forensic convention, where Bones is giving speech, is found murdered in a fire. The Jeffersonian team investigates the murder of an immigrant maid whose remains were found on the side of the road. The victim's wealthy former employer, Sandra Zins, is a key suspect in the case, but when the team discovers that the victim might have been brought into the country illegally, the team realizes the case is much bigger than it seemed. Amidst talks of marriage between Cam and squintern Arastoo, tensions rise between Brennan and Cam as Arastoo prepares his dissertation for Brennan's approval.

After severely damaged human remains are discovered under a merry-go-round, the Jeffersonian team begins a complicated investigation of a billion dollar hedge fund company. When the victim's boss becomes a prime suspect in the investigation, the case takes a major turn as the team uncovers incriminating evidence against the victim. Meanwhile, the investigation becomes increasingly difficult as Aubrey feels an emotional connection to the case, and Booth and Brennan are at odds when Christine curses for the first time.

An adult male corpse in a building put, fast-decaying due to added acid, is identified because of a rare surgery as the lading US newspaper crossword author. He was estranged from his wife, had his fingers broken by illegal gambling website bookie Richie Williams, was stalked by his young biographer Emory Stewart and received threats from college study mate Donald McKeon, a less successful colleague, one of whose puzzles was published under the master's name, as turned out because his memory was falling prey to Alzheimer. For once, Wendell Bray has trouble concentrating on the case, as he's up for a last checkup to be declared in full cancer remission, and on top finds his favorite nurse keen to treat him to a flirtatious picnic. Booth is forced to concentrate on his traffic exam, after one incident too many, so Aubrey gets to team up with Bones. Piecing together body parts left in dumpsters all over DC the victim is identified as sociology professor Randall Fairbanks, whose behavioral experiments with clueless, misled subjects frustrated some enough to make credible suspects, but not the only ones. In an anachronistic dream, Booth is a cat-burglar/master jewel thief who donates the proceeds to fellow war veterans. Breaking in to rob socialite Eva, he finds her burnt corpse in the safe. Brennan is a pioneer female LAPD detective, whose father Max, the commissioner, fires her for maintaining Booth didn't murder Eva. The pair teams up to prove the authorities wrong and turn to paleontology professor Jack Hodgins and his assistant Clark Edison to invent the forensic use of archaeological methods. Avalon Harmonia lends her expertise when the remains of a psychic are found rotting in the trunk of a tree. But Hodgins is angered when she claims to see Sweets' ghost; and Angela is put in the middle of the crossfire. Booth and Brennan are divided about Christine's new imaginary friend; and the team remembers Sweets on his birthday.

When an affluent school teacher is found dead in an abandoned bookstore, the teachers and students at her school become suspects in the case. Meanwhile, Brennan's publisher encourages her to join Twitter to help grow her fan base, and squintern Jessica Warren teaches Brennan some tricks to master the Twitter-verse, skills Brennan enthusiastically puts to use.

When the body of an ex-con is found in pieces, the Jeffersonian team investigates a local bakery known for employing former felons. But they soon learn that the victim was involved in a robbery gone bad, and start targeting suspects from the ex-con's past. Meanwhile, squintern Arastoo Vaziri, must decide whether to return to Iran to visit his dying brother, which causes friction between him and Cam.

A miniature golf star's death reveals the sport's highly competitive nature. Meanwhile, Brennan is afraid that her dad is dabbling in crime again; and Wendell asks Hodgins to help him fix his girlfriend's family heirloom.

Jeff Dover's corpse is found, grossly and thoroughly mangled in an industrial shredder. He was a high-stakes gambler, so Booth decides to join his secret poker band to test the other players. James Aubrey can't talk him out of it, but his worries for the ex-addict colleague makes Bones doubt too. Hodgins meanwhile works on a rubber product to earn money from another patent. Fastfood critic Chili Reuben's consumed corpse is found in a woodland park. The eccentric, a favorite of Aubrey, was last seen in the team's favorite diner, whose owner Frankie refused to pay for a good review, while his waitress had intercourse with Chili, an arrogant rowdy junkie who was an addict, making life complicated for his violent ex-con sound-man and planned to ditch his producer. Despite straight AAs, she was miserable, an insecure outcast attracting bullying and somehow involved in drug trade with a juvenile ex-con who had allegedly consensual sex with her and posted compromising pictures. With only 48 hours before the execution of serial killer Alex Rockwell, whom Brennan and Booth helped convict, the Jeffersonian team must race against the clock to confirm Brennan's new suspicion that Rockwell may not have been responsible for those crimes.

Arastoo is kidnapped by a member of the Iranian parliament to help him with a murder case, so Booth and Cam head to the Middle East to expose the killer before it's too late. Meanwhile, Angela is skeptical about her and Hodgins' decision to move to Paris and Brennan and Booth contemplate options outside of the Jeffersonian and FBI.
