When two men break into Hetty's house and shoot her caretaker. The team tries to find the men and find out what they want from Hetty while being grilled by the investigators. When an accounting office of the DOD is attacked, the team investigates because the office is responsible for among things is the budget of special ops like theirs, which means whoever was behind the attack may have info on various ops. Eventually they learn that one of the people working there evaded them and was seen entering Mexico. So Sam and Callen are sent to find him. When they arrive, DEA agents relieve them of their weapons, credentials and cellphones because they were not given permission by the Mexican government. They track the man to a brothel but he's not there. The girl whom he was with, takes them to see him and he's afraid thinking that they're among the ones who attacked the office. When he tells them why he thinks they were attacked, the men who attacked the office show up and demand him and Callen and Sam don't have weapons that are a match for what they have. Sam is arrested by the FBI for murder. When they learn who the victim is, Callen swears that Sam doesn't know her. Callen tries to find out what the FBI have. They claim to have DNA evidence. Callen thinks it may have been planted. Kensi and Deeks learn the victim met with a retired SEAL who spends his time exposing SEAL impostors. When they find him, he refuses to talk. Callen and Granger get Sam released and Sam talks to the man but still refuses to talk. So they let him go and follow him. When someone tries to kill him, he finally admits what he's doing; exposing another impostor whose business, he built claiming to be a SEAL, was going to be ruined. Granger sends the team to investigate the murder of a homeless man whom Granger says is a former marine and CIA operative who is known as the The Gray man because he doesn't exist. When they ask him why was he homeless Granger says he may have been suffering from PTSD. So they check him out but they discover he was not homeless. That's when they deduce that Granger was not telling them the truth. They track him down and discover he's meeting with another spook. The man tries to run but they grab him and tell Granger it's time for the truth. Granger says the man's boss said he dropped out of sight a month ago and didn't know what he was up to. The team investigates the bombing of a CIA officer's home. The victim is a tabloid reporter. They learn the officer has a fiancée who's a marine and the reporter is his friend whom he asked to check the house. They learn that the marine has a son who's in a military school. They learn that other military men who have sons in other military schools are being killed. Callen and Sam are trying to prove that a businessman is selling arms to enemies of the US. Callen is undercover working in the mail room of the man's office. When the man catches Callen snooping, but before he could do anything, men with guns come in and take everyone hostage. The man tries to talk to them but they shoot him. Sam hears what happened but they jam all cell signals before he could hear anything more. He then calls Granger who sends Kensi and Deeks to help him. When they arrive they take out the guards and learn that they placed explosives that could level the building. The US consulate in Sfax (Tunisia) is attacked just as the ambassador is about to leave. The ambassador is taken to safety but some men are killed including a Naval officer whom Sam knows. When Sam learns of this he wants to find the ones who did this so he and Callen go to Tunisia to check the scene even though the area is hot. Kensi and Deeks go to speak to the man's CO who's not happy about what happened and wants them to get the ones who killed him. Later they learn the CO lied about certain things and when asked he refuses to reveal it. Later they learn that the ones they are looking for are trying to get into the country. When a vehicle crashes outside Camp Pendleton, the guards go out to check it out and they see one of the persons in the vehicle ran away, the other one appears to be sick. Later the team is informed of what happened because the one who is sick has anthrax. They think the person came from Mexico so Sam and Callen are sent there to find out if someone is planning an attack with anthrax. While Kensi and Deeks go to talk to the one in the hospital but he's too weak. They find the other one in the vehicle and learn he's the father of the one in the hospital. He tells them that his son came from Mexico through a tunnel drug runners use. He shows them where it is, if they brings his son's family who are still in Mexico. Callen and Sam are kidnapped when they follow an anonymous tip about a missing NSA agent. When the team discovers they are nowhere to be found, they realize it could have been a trap set by terrorists.

Sam and Callen are sent to bring in a defector from India. When they arrive they find Jemadar Thapa, the Gurkha they meet before there to bring her back. And while they talk things out, someone takes a shot and Sam is hit. They take the defector to the boat shed while Callen, Kensi and Deeks try to find the shooter. When an Afgan soldier who along with two other soldiers, is in the country to learn from the DEA how to deal with their drug problem, is killed the team investigates. A video shows him being attacked by two men who could be Afgani. So they go talk to the agent who handled them and they find her drinking and saying that she fears the two others may have played her and that they're up to something and they killed the one who was killed because he didn't want no part in what they are doing. But another agent doesn't think that and Sam agrees. They later find a video of one of the others being abducted by some Afgans who wants to know what they are planning against the Afgan drug lords. When a missile is being tested something happens; the missile changes course and hits a boat in the water. So obviously someone hacked the system. The team tries to find out by who. They talk to the owner of the boat that was hit and he thinks his boat was docked not in the middle of the ocean. He says his son was living on the boat so they go talk to him. He says he has trouble with his roommate whom they learn is part of some cyber network. When some bodies wash up on the beach, the team investigates because they're identified as being members of the crew of the tanker Arkady bought for some people. They try to talk to the people but they are killed. They look for Arkady but he also vanished. They later learn that the one who killed the crew and the people Arkady worked for works for a Russian criminal. They eventually find Arkady and as usual he is not saying anything.
